I can confirm this bug - as the notification starts to fade, at the last second it flashes back to full visibility then disappears.

Workaround:

Open System->Preferences->Compiz Settings Manager

Go to the Animations plugin:

Under the Open Animation tab, remove the "Notification" type from the second Fade so that it reads:
(type=Tooltip | Utility) & !(name=compiz)

Do the same with Close Animation.

Then disable/re-enable the Animations plugin.

Notifications now fade in smoothly and out.

Open and close window animations tabs for reference.

Gah. Workaround doesn't seem to hold after logging out and logging in. Compiz preferences show my changes, but the old buggy behavior is back! WTF.

Ok, using the Appearance Prefs, I switched all the way back to "no effects", then back to "Extra". Fading is better, but still a little glitchy on open.

Ken: are there any upstream patches or patches from Ubuntu to make this suck less? I'm beginning to suspect that it's more than a configuration problem....

Bump. Still a problem on most recent builds.

Assigning back to distro for this.
